I also have hotkeys setup to switch between controller profiles so I don't need to dig into Dolphin's menus when I run the game. If that doesnt work then I would just take the emu deck yuzu controller. The first thing you will want to do is try plugging a different, working controller into the same port. What this allows is when I'm using KB/M it shows my layout for that, when I switch to controller, it switches to that - it also fixes the issue that while good, the KB/M textures in the OP limit you to the texture artists control layout, this will change to match what you have setup. Came back after setting this up a while back and it looks like Dolphin has had a really useful update in Dynamic Input Textures - essentially switching the controller input textures based on the controller you're using.
